When the reservation is initiated, the system puts in a "inhibitor" that prevents upgrades. Some agents know how to remove it and from what has been said in the past GA's can override it. GA's have been known to let a flight leave with open "F" seats and not process upgrades for these tickets. YMMV. I wouldn't count on it and the T & C's are pretty clear, so you really shouldn't feel cheated.
