You should be able to get it to look at indirect routes - did you check the option below that specifies max number of stops?

It's a fabulous tool. I've saved a lot of money and flown in higher classes as a result of the many hours I've spent fiddling around with it. I don't pretend to know all the options - but once you get into it, it's pretty flexible and easy to find what you want.
