FWIW, my SQ25 JFK-FRA in C was for February
2012, so it was before the systems changeover. When available, SQ was easy to book on the old continental.com (current united.com).

Actually, it's not a consistent policy. Many airline waive the phone booking fee if the partner in question isn't bookable online. British Airways and booking Alaska Airlines comes to mind.
And there are many that don't. Delta and American come to mind.
