They are armed.

Knowing they may be on any given flight makes it difficult for terrorists to plan a takeover of a flight with only a few people.

They are well trained and the likelihood of anyone getting their weapon is small.

In the event of a terrorist action, they will do their best to disable the terrorists - via lead poisoning if necessary. The main effect is deterrence, as noted above.
