You can definitely get credit for the flights taken, if the flights were booked into a mile-earning booking class.
To see if your flight should earn status miles, have a look at the Aeroplan travel partner page, flights section, click on the airline that operated the flight and look under "eligible flights" for the mile earning booking classes.

If you can't do it online, you can send in your boarding passes of the flights taken and they will post the miles manually, which will take a while.

From the Aeroplan FAQ page:

Requesting Mileage Credit from Airline Partners

What should I do if I am missing a flight credit?

First, please allow 14 days for the miles to be credited to your account by the Airline Partner before submitting a request

Requests for missing flight credits may be made online. Log onto your Aeroplan account on aeroplan.com. In Your Account section, choose Request Mileage Credit, and fill out the online request form.

Requests may also be made by forwarding any documentation electronically. Simply send to [email protected] including your Aeroplan number along with your name, address, telephone number(s), a legible copy of the ticket or e-ticket receipt and original boarding passes.

For any written requests, please include the required information listed above, and forward to the following address*:

*Air Canada Top Tier Members should refer to the Air Canada Top Tier Program section on aeroplan.com for their dedicated address.

How long does it take to credit missing Aeroplan Miles to my Aeroplan Account?

In accordance with the Star Alliance validation process, it takes four to six weeks for mileage to be credited to your account, upon receipt of your request.

Members must keep their paper or e-ticket receipts and their boarding passes until the flight has been credited to their accounts.

Why does it take longer for certain airline partners to credit missing Aeroplan Miles to my Aeroplan account?

Air Canada, in conjunction with the other Star Alliance member airlines, introduced a flight validation process that requires the operating airline to validate all requests for missing flight credits. Upon receipt of the request, the partner airline must review and authorize prior to crediting the missing miles to the Aeroplan Account. This process could at times, become lengthy.

I provided my Aeroplan Number at the time of booking/check-in, so why is my flight not credited?

Although the Star Alliance member airlines make every effort to ensure that miles for eligible flights are automatically credited to the member's account, some exceptions still exist. For instance, flights will not automatically track if the name on the Aeroplan Profile and the name on passenger ticket are not identical.

I have attempted to process an online credit and have been prompted to submit my request electronically or in writing. Why am I unable to process this request?

We cannot process online requests for certain departure cities and some airline partners. If you have received a message to submit your request in writing, please use follow guidelines listed at the top of this page to submit your request to Aeroplan for processing.
