I've been doing the same route the past 2 weeks from LAX and LAS to get to 1k. In my experience once when I got on an earlier flight when I called the UA priority line to change my train they called Amtrak, then told me I could get the train I wanted, but it had to be done at the ticket station at EWR - which only opens at 9 AM and closes at 7 I think.
When I missed my train once from EWR because of a Terminal C security breach a UA phone agent rebooked me on a US Air flight EWR-PHL. YMMV on that but since the codeshare with Amtrak is so rare, most agents may just do what's easiest. This surprised me since I was only Premier Silver at the time.
