The bus has a few possible advantages:
1) It picks up right outside the terminal so you don't have to take a dozen escalators and elevators up and down to get to the AirTrain and then to the NJ Transit train.
2) It runs more regularly than the train (although this is less of an issue at rush hour).
3) You won't be competing with commuters for space on the bus.
4) If your destination is on the east side of Manhattan or along the 42nd Street corridor, the bus can get you closer to your ultimate destination.
That said, it costs a little more than the train and may take a little longer at rush hour as it's vulnerable to traffic.

Bus does seem more convenient. Distance to my hotel from either Penn Station or Port Authority Bus Terminal is the same. 8 mins walk according to google maps.
