I do this frequently and it's never an issue. I book XXX-ATL, only to later find out I need to be in YYY the next day. It's often cheaper to just book the ATL-YYY instead of rebooking the first leg, resulting in two different tickets. Just show them both tickets when you check in and your bag will be routed to the final destination. My tickets are never linked ahead of time.
