Having an interline agreement is ok if its on one ticket. If OP buys two tickets then its up to KM if they will agree to interline at IST and phoning them to ask will likely produce a negative answer. So best to buy it as one ticket or else risk it at the airport when you check in for your KM flight.
Through bag check-in is available by default (subject to an Interline Agreement, MCT and customs regulations), unless an airline has a specific policy that prohibits this.
Very few airlines have such policies (example:
BA) and there is no indication that
KM is one of them.
