I would definitely change/cancel one of the reservations.

If the price paid is significantly more than the change fee, you may just want to change the date and fly it another time.

Otherwise let it go. (Although there is never any harm in pleading that they should issue you a credit voucher for the full amount. Always ask, even if you expect a "no".)
