Based on my experience, it really depends on what rate code(RQ) you used in your rental. Now Hertz offer the $14.99 a day in airport with RQ VSTPTE , but when you use this RQ, you can't earn any points or miles.
Recently I rent from hertz and pre-paid for this rental, and earn 600 southwest points on this rental.
Really don't know which RQ could earn points or miles, but pretty sure VSTPTE can't.
I checked T&C for VSTPTE and other prepaid rates, but found nothing against earning points or miles. It is probably a system glitch (The voucher is being interpreted as a free rental day). A quick phone call or missing point claim could get you the points.
