No, it's very easy to get to other parts of town from Shibuya by public transportation - there are seven or eight train and subway lines running from Shibuya station, vs. only one subway line running from Gaienmae (where the Aoyama Tokyu Stay is located).

On the other hand, Gaienmae is about four minutes closer to Ueno and Asakusa, and since it's nearer to the center of town it's easier to get places by taxi.
