However, if they don't, but we get to the airport and allow an upgrade to F using Avios, will it still be part of the 241 and therefore I only use one lot of miles, or would I have to pay for the upgrade to both flights, effectively not benefitting from the 241 for the upgrade?

You can't upgrade with Avios at the airport. You would have to do it with BAEC. Just keep checking for F (or I assume you would accept J) availability, and if it shows up, call and then they can change your 241 redemption to an F (or J) and deduct the applicable miles for a 241 F (or J) return.
