And what if they need to make that "phone call" to clear me (for example because my name is similar to another one on the no-fly list)? Will they still be able to check me in through all three segments (or at least two)?

United issues their confirmation # but when I got the LH confirmation #, we are ablee to view the reservation on the LH website

I'm sorry guys, but did you even read the title of the thread or the OP? I clearly stated I probably couldn't check-in online. That's the main problem. I already have all confirmation numbers for all my flight segments. The question was if the first airline could check me in through all segments while I'm at their desk.
