United will tell you to check in with the airline operating your first flight. Air Canada might be able to tell you whether they can issue United boarding passes and check your baggage through to its final destination (assuming YUL has preclearance). My own experience is that it is rarely a problem.
And what if they need to make that "phone call" to clear me (for example because my name is similar to another one on the no-fly list)? Will they still be able to check me in through all three segments (or at least two)?

See if you can get the non issuing airline confirmation #, then you can check in on that airline website. I booked a client on Lufthansa but UA codeshare.
United issues their confirmation # but when I got the LH confirmation #, we are ablee to view the reservation on the LH website

If you were to call the airline you would want to call united as that is where you booked the flight, but really all that Is needed is the confirmation numbers which should be listed under your united itinerary will have listed other confirmation numbers,
I just recently went through this same thing with united, and online it listed the other 2 confirmation numbers that were on the other non united airlines that I was flying on, Having those confirmation numbers you are then able to check in online on their websites and/or at their gate of the non united airlines.
I'm sorry guys, but did you even read the title of the thread or the OP? I clearly stated I probably couldn't check-in online. That's the main problem. I already have all confirmation numbers for all my flight segments. The question was if the first airline could check me in through all segments while I'm at their desk.
