I had a similar situation a number of years ago involving an extended Star in Germany. Basically, online checkin was blocked because my stay in Germany was slinger than 90 days. At the checkin counter, it just required me to say I didn't need a visa and an agent verified the situation in Tamatic, typed a few minutes, and checked me in with nothing more than a passport. Hopefully, the OP had a similar experience.
