Personally I would use the Bayern Ticket. It gives you far more flexibility and, as you pointed out, use of other transports. You could even use it to make a return journey. With the ICE, you'd have to buy two tickets for a return. I saw there is one train leaving Munich at 09:06 that is only 25 minutes longer than the ICE.
It really comes down to a matter of price vs. time. The Bayern ticket is EU26 for 2 (if the website I'm seeing has current prices) and when I priced out the ICE fare yesterday it was EU75 for 2 (EU35 each plus the EU5 booking fee) for the least expensive option. That's a fair difference. It also looks like I can just buy a Bayern ticket on the spot from any ticket machine, vs. pre-purchasing the ICE ticket and committing to a specific date/time to get the cheapest fare.
