My wife has an American passport and the airlines never check for stamps or visas in her passport. The passport is only used to determine her identity on Schengen flights. Our kids have dual German and American citizenship and we've occasionally used their American passports (that doen't have any Schengen stamps) as ID for the connecting flights within the Schengen zone. On other occasions, we didn't have to show an ID at all.
