In the high end dining thread - I listed:

Contemporary Japanese
Traditional Japanese/Kaiseki
Sushi
Steak
Soba
Udon
Tofu
Tonkatsu
Yakitori
Ramen
Unagi
Teppanyaki
Tempura
Sukiyaki
Fugu

Of these - my top picks would be Sushi - Soba - Udon - Tonkatsu - Yakitori - Ramen - Unagi (if in season) - traditional Japanese - and Tempura. Also - there are kinds of restaurants - like Izakaya. Those would be on my list too.

Also - sweets (if you have a sweet tooth). Which for me means chocolate - but I would try traditional Japanese sweets as well. Tokyo has tons of options in the "sweets" category.

And - if you want to dine in at your hotel in your room on a night or two - consider take-out from a food basement. It's great (and usually goes on sale 30-60 minutes before closing). Here's one meal we took out:
