When there is a schedule change or a flight number change and the upgrade request is dropped, the agents can retrieve it back to the original request date. But your "glitch" seems to be different so you may be out of luck since agents can't manually alter the original upgrade request date stamp.
As for your second question, the agent was wrong. Upgrades are processed based on original request date not purchase date.
