I would say it's a game time decision. If no lines (which there probably won't be at that time of night) then go for it.
The difference is, you and I have been to HKG before so we can get around quickly. We know how to get upstairs to CX. We know where it is and all of that. Not that it's difficult but spending the time walking upstairs takes well... time. The check-in area at HKG is huge whereas the check-in area at HK station in central is rather small.
Also, need to correct my above. When I say "MTR" I mean "Airport Express."
