I find (though it's not the nicest of manners) a bit of no holds barred push-back is necessary in these instances where the PNR is clear as to the agreements made, and it is clear that the original agent booked whatever she could, hoping other agents would understand.
Credit card disputes are normally limited to 60 days, so probably too late for that.
I'd hang up and call again. If not, escalate to a supervisor. I think they'll be reasonable here eventually.
