Downline connection boarding cards are issued regularly. The assumption being, if the YYZ-DEN flight was oversold and there were no open seats as per the seating chart, there's no boarding card to issue. Customers would go to the connection desk and be issued a seat (pending availability) or a boarding card indicating "GTE", as the flight is under gate/airport control, and the seating situation is sorted out there.
Agreed, in this case however the YYZ-DEN flight was more that 24 hours after checkin in LIM, so the flight may not have been under airport control at that point.
The other potential scenario is he was checked in for the flight in LIM (and probably has a sequence # close to 001) and was denied boarding contrary to the applicable tariff.
