I also have two US passports.

One is needed for entry to the country in which I travel/work, which is not my primary passport. However, my primary passport has Global Entry, my secondary does not, a nd GE has the same issue as DL on this matter, or at least that's what they told me at the GE office. Secondary has the necessary business visas and work permits for the destination country.


What I do is this:
Check in (outbound and inbound) with my primary passport. Use it at the checkin desk or OLCI, for boarding the plane, for any airline issues, and for inbound US customs.

Use my secondary passport for immigration and customs (inbound and outbound) in my destination country.

I've done this 5-6 times now with no issues.


However, I do not need any of the visas to enter my destination country, just to work there.
