The transfer area is way before customs. There should be no reason for your wife to go through customs. She will have to go through security screening similar to the US where you can't have liquids. Shoes can usually be left on. Coming in from JFK she should be at one of the two A380 gates, both of which are not a terribly far walk to the transfer desk. I think 45 minutes should be good.
