It's very complicated.
If you ex-HKG/MFM you can simply use PRC passport cause neither side cares. If you ex-anywhere from China you need 2 entry documents to Taiwan along with your passport in order to do so (even if you are not entering Taiwan) or you won't be able to leave China.
Taiwanese need an extra document to transit from China. The Chinese immigrants do not look at Taiwan passport at transit but the Taiwanese immigrants will not stop Taiwanese from ex-TWN by just using Taiwan passport.
