But you are right about her not being eligible for the upgrade.... You could always upgrade her with miles if you get upgraded at your window.
You don't even need to link them to get the preferred seats .(Linking is really nothing more than some notes in each reservation). You just have to ask and if the agent says "no", then ask them to check with their supervisor as it is allowed and I've done it several time. The upgrade part unfortunately isn't a benefit if you aren't in the same reservation so not much you can do about that.
