You wouldn't get "shafted" on Qualifying miles (EQM), since all fare classes earn 100%, even GQNOS. If you're referring to EQP (Elite Qualifying Points), then you'd have to book a higher fare class for more points. I doubt this is the case though, since very few Economy flyers qualify on points. (Unless of course you're doing a challenge).
You can see the classes before the end of the booking process, at the part where you choose your flights (Just click the "+" to see more details). However, it will automatically show the cheapest one and you can't change that in the booking process.
What you can do, is put your flights on hold and then call AA, and have them upfare it to a higher booking class.
