Perhaps you should call the SFO airport police at their non-emergency number (650.821.7111) tell them that a criminal posing as a Thrifty employee may have stolen your rental car from their garage?
Explain that, when you returned the car, the person who took it refused to give you a receipt and now the rental car company has called to tell you that they don't have the car.
