I would suspect that the ZRH-GVA is the first leg of the day for that aircraft, so there shouldn't be any delays from incoming flights. You won't have to go through security in GVA, but will have to go through passport control.
If you're on a single ticket, the connection will be protected and if there is a misconnect they will probably rebook you on the LX flight to JFK which leaves at 12:15.
Just be mindful that GVA is not a big transfer point and that - unless you know your way around the airport - the official transfer route will involve a security check as they don't separate Schengen from non-Schengen arrivals.
For what its worth, LX2800 dep ZRH 0700 gives a bit more time. And there is the direct ZRH-EWR of course.
