If you really want to go to Nikko then I would rent a car and drive there from NRT. And then return the car in Tokyo. You have much more flexibility with a car when you are out in the country and you will get a flavor of rural Japan on your drive. Don't drive via Tokyo but head N-NW even if you take fewer expressways.
