Using AA to NRT and JL flights onward within Asia (ticketing with AA) used to be ok prior to the 2013 regarding booking JL connections. My first fail was the return ticket from BKK this past January--- JAL just never showed any inventory, so I had AA/JL outbound in December to BKK and UA from BKK to NRT, AA back to the US.

Yes! It gives me the option to select the 1 stop but as the booking progresses, the site indicates "flight no longer available" for several dates.
I have been running into this too now with JL inventory, I see it on aa.com & expertflyer, but no, can't book it. So I called the AA EP line agent, "the inventory is listed as available, but JAL will not confirm.". He said he would report it, but I'm not holding my breath for JAL to undo whatever they did to AA flyers for 2013.
