You can book the Flugzug through a "classic" travel agency as well (If they know how to.. I've had to explain it couple times to some agents..)
But once the ticket is created, you can't add the Flugzug to the booking. It's not like the German Rail&Fly system, where you simply get a voucher for a "free trainride to/from the airport", but rather it's "like a flight", so if you've not booked it at the time of ticketing, you're out of luck.
It's a great way to create free miles, save on SBB tickets (even if you just travel from the Aargau or Zurich HB to the Airport
), and sometimes even get cheaper fares than "flying" directly from ZRH. Only disadvantage, you can only collect miles on M&M for the Flugzug, no other *A partners.
