I've never done any fllights in the JNU area, but Denali is majestic beyond compare, while (to me) the mountains around Juneau are just tree-covered hills. I'd go for Denali.
Most flightseeing tours around juneau involve the Juneau Icefield, the fifth largest icefield in the Western Hemisphere, a bit more than trees I think.
Both areas are impressive.
