Are there any benefits or pitfalls flying into one airport and out of another? Is one of the airports "better" or "worse" for any particular reason?

We are in the very beginning of looking at this, and have not made any decisions about where he will be staying or visiting in Tokyo, so it's hard to know what airport(s) make(s) sense.
