The answer is that FL had an obligation to get you to your destination, but since you didn't have confirmed space (until CS assigned a seat), it would be on the next available flight. If the 9:00 had no seats available, you would standby for the first flight tomorrow and so on.

You got lucky at both LGA and ATL today. On a busier today, you would have been SOL.
