If you book via BA.com with BA codeshare flights and/or get a BA record locator, I would recommend calling BA to get the AA record locator. You should then be able to use that to make any seating changes on AA.com. (I frequently do this in the opposite scenario: BA flights booked as AA codeshares on AA.com, using the BA locator on BA.com MMB... can't guarantee it will work perfectly the other way around)
