There's nothing impeding free movement (as in no legal restriction) within Schengen if you are legally resident within Schengen (or the E.U.) I'm not defending the checks especially when (racial) profiling is used (I think the checks, if conducted, applies to everyone) . It is no worse than U.S. Border Patrol within the U.S. At least Germany in this case is a sovereign nation.
