I think its fine to play the company policy if you have a legitimate reason. My company cutoff is 6 hours to fly in Y - if i've got a meeting right at the end of that 6:05h hour flight then i dont see any issue with fiddling the connection times. If you're heading straight to the hotel, then take the 5:55h flight in Y.
