Here is the email I received from our hotel about transport from Barajas. The hotel is about a 20 minute walk from Atocha, but it at least gives you ideas:
Here you have the directions to get to Hostal Adriano (Calle de la Cruz, 26 – 4th floor – Madrid), from Barajas (Madrid) airport:
a) Taxi: 25 minutes. Price: do not pay more than 40,00 euros (the usual rate is 30,00 to 35,00 euros). To avoid overcharges, please, arrange price before taking the taxi, if possible with a police agent. In case you experience any problem when arriving at the hostal, leave the taxi with your luggage, ring at our hostal, and our staff will come up to help you with the taxi driver.

b) Shuttle (van): 30 minutes. Price: from 21,00 to 45,00 euros, depending on the quantity of people, day of the week and pieces of luggage. Look for the stand of the company “Aerocity – Ares Mobile: Shuttle Service-Limousine Service” at the Arrivals area of Terminal 1 (in front of Room 1), Terminal 2 (between Rooms 5 and 6) and Terminal 4 (in front of Room 10).

c) Train: 40 minutes. It runs from 5 to 0 h. (First, you should take the Metro to get to the train station). Follow the signs “Metro”. You will take the Line 8, until the station “Nuevos Ministerios”. There, take the train called Cercanias. You should follow the sings “Cercanias”. Take the train line C3 or C4, which goes directly to “Sol”, non stop. When you get to Sol, get off. The exit is “C.Carretas”.
Follow the street called Calle Carretas until the end. You will be in Plaza Jacinto Benavente (Jacinto Benavente square). Go to the left, and immediately left again. You will be in the street called Calle de la Cruz. The hostal is in number 26, on the left hand side, about 20 meters down the street.

d) Metro: 50 minutes. It runs from 6 to 1:30 h. Follow the signs “Metro”.
Your trip will be: Line 8 until “Nuevos Ministerios” ---- Line 10, until “Tribunal” -- -- Line 1 until “Sol”.
This is: at the airport, you have to take the Line 8, until the station “Nuevos Ministerios”. There, change for Line 10, direction “Puerta del Sur”, until “Tribunal”. There, change for Line 1, direction “Valdecarros” and get off in station “Sol”, in the exit “C.Carretas”.
Follow the street called Calle Carretas until the end. You will be in Plaza Jacinto Benavente (Jacinto Benavente square). Go to the left, and immediately left again. You will be in the street called Calle de la Cruz. The hostal is in number 26, on the left hand side, about 20 meters down the street.

e) Express Bus to downtown “Línea Expres Aeropuerto 24 horas”: 40 minute, plus walking distance or Metro to the hostal. In all, it takes about 1 hour to the hostal.

It runs 24 hours a day, every 15 minutes during the day and every 35 minutes at night.
You can get off at:
--Plaza de Cibeles: the hostal is at about 15 minutes walk.
-Atocha train station (only during the day): from there, you may take the Metro Line 1, or a train, and get off in station “Sol”.
We chose to take the Metro the entire way, but it looks like the Express Bus will take you right there.
