But if you are not Hubbabridge, there is absolutely no reason to buy a JR pass. Separate tickets are not only significantly cheaper in total, it allows you to take the fastest train (Nozomi) from Tokyo to Kyoto, which the pass does not.
abmj -- if the OP buys the shinkansen ticket at Ueno, there will not be any extra fare for that portion of the ride. Not much of a saving, probably only Y160, but no need to pay it so why do so? Note that Nozomi trains also have unreserved seating. A reserved seat costs at most Y500 more, not a big deal.
The ONE DAY Kansai pass costs less than the Haruka ticket alone. The two day pass costs significantly more and since it is unlikely the OP will use JR much, if at all, in Kyoto, it is not a good deal.
