I think what happens is, if your flight is from T2 or T3, then:
I think if you're Sky Priority, it will tell you to check in at T2
If you're not, it will tell you to check in at T3
I generally prefer the T2 check-in (which, it looks like they are expanding now), even if I would later walk to T3. Especially now that they've disconnected the Airtrain connector to T3.
