I can tell you that at CMB they verify your card 100% of the time, so not rare at all. This is the case if you book via EK.com, if through a TA they likely wouldn't verify.
Heck, when flying to/from Accra or Lagos, you can't even use a card online. You have to go to the office in person with the physical card and a copy of your passport before they will issue the ticket.
