One of my passports is particularly dog eared and well worn, and it's almost full. I therefore use that one for EU trips, and use my new one for long haul. My old one must have had a Malaysian stamp in it and they could see this from their records.
Nowhere else has batted an eyelid. Even the US, when I travelled on my new passport and therefore had two valid ESTAs on two passports, didn't question it; they just processed me as a first time visitor (with all the various scanning and photos that comes with it).
