How particular is Emirates about this? I am booking 1 ticket for my wife using my card. I am travelling with her too but my ticket will be booked (on the same flight) by the travel agent in office. Am I covered.

In this situation, the EK booking engine will not have a free format entry for card holder name in the credit card payment section but will be a drop down list from which a passenger's name is selected
If you try to use your card number but her name, I would expect card validation processes to fail , plus, even if it does go through , would risk being denied travel given that the card details provided would not match the actual card details if they ask to see it
I would suggest booking through another site that will allow a 3rd party credit card or see if the office travel agent can make the personal booking
