AS will never split a PNR to process an upgrade. Since you are both MVPG's, you can choose which option suits you best:

1) If you always want to sit in the same cabin, continue to book on the same PNR. You will either both sit in coach, or, if there 2 upgrade slots at a point where you are at the top of the list, you'll both be upgraded.
2) If you would rather have the best chance at being upgraded individually, book separately. Then each of you will be eligible for a single upgrade slot, but you may have to sit in separate cabins if there is only 1 U seat.
