This was discussed in a couple different threads, but there doesn't seem to be much advantage to the NEXUS lines other than a (usually) shorter wait time. In some areas, including domestic, you get to avoid the naked scanners, but in others, like the transborder, you don't.

The only constant is the incompetence of the CATSA agents with whom you'll interact.
