Suica+NEX is a good deal IMO. If you find yourself with credit left on the card you can run it down by making purchases from the vending machines and convenience stores that accept it.
From Conrad Tōkyō to Haneda airport, you can choose several options, including taxi (¥6000 perhaps), friendly limousine bus (but it only goes 4-5 times a day so it might not suit your schedule), subway to Daimon and change to monorail from Hamamatsuchō to Haneda, or Toei subway from Shimbashi changing onto the airport express line.
