I think you are very lucky Megabus got you to Brussels for free.
Indeed. I'd have expected you would have been stranded and have needed to pay for a new Eurostar ticket as well as a hotel.
1. Always always take out travel insurance for this kind of case.
2. Best to use rail to connect to Eurostar, as they are obliged to rebook you under CIV rules (particularly, but not only, if you have a CIV through ticket).

You know that's why they're cheaper (generally) than National Express, no? And quicker - not wasting time going into and out of town. Do some reading on the "coachway" concept.
The reason a normal city bus showed up would be because the coach broke down, they will have just grabbed what they could from a nearby Stagecoach depot.
