It depends on who pays for the room, not who bears the cost. If you pay for the room and are reimbursed by somebody else such as your employer or you use a corporate CC where the card is issued to you, but the bill is paid by somebudy else, you get the perks. If the room is actually paid for by the company in that the company is direct billed, the company gets whatever perks there are.
Your company may have negotiated a lower rate based on not taking points, the points may go to the CEO's wife or whatever.
Is this specific to Marriot? I have always applied for points clubs while business traveling and never had a problem not collecting points/miles. My company provides a credit card number to the hotel and I only use my personal card for incidentals.
