I saw there is a sleeper train option from Beijing to Xian. So we are thinking about that and then maybe a flight from Xian to Chongqing. I need to speak with my brother about how long he'd like us to stay with him vs travelling around.

I'm sure your plans are firmed up and all, and of course, it depends on the children in question, but although we have only the one, our 3.5 year old has travelled consistently and frequently from 10 weeks of age including 5 tpac sectors (and a recent 24 hr itinerary!!). Flying with children need not be arduous, although it can be unpredictable.
If you are only going to do one of SH or BJ, BJ is far, far more interesting imo. And as stated, you can get some of the SH 'vibe' in HK (which is nicer anyway imo).
